A possibly solution for that scenario is in the problem: remove the staples, then carefully separate the signatures for smythe-sewing (and maybe tip-in the cover to the front signature before sewing in).

Regarding sewing through staples, it would really depend on the placement. I only use six stitch holes, and rarely are staples in exactly the same spot between issues. Or, again, remove the staples (after carefully removing the cover). 

Also, some of the modern ones are only glued, not stapled at all.
