Basically it is one series, split in two books, and it would read so much better combined. Plots went back-and-forth, sideways, around, all over, and thru the two books. X-Factor, in my opinion is not a valid comparison, since at least initially was a totally separate beast. The two teams didn't even know each other existed and their day-to-day plots didn't crossover with Uncanny until the very end of the Claremont era.

I think the X-factor issues with Apocalypse were added more for padding than anything else.

Not really. They're written by Claremont, and this Epic collects the finale of his long X-run. They bring you up to speed on X-Factor, just before X-Factor rejoins the X-Men (in X-Men #1-3, also included here). They also kick off the "baby Nathan sent to the future" plot that runs through X-Men and X-Force for the next few years (X-Cutioner's Song, Adventures of Cyclops & Phoenix) -- so they're pretty key issues all around.
